I know this is a old post, but what I did was download Vortex form Nexus, install FOSE as normal, then in Vortex enable Fallout 3 GOTY, go to dashboard in Vortex, Fallout 3 will show, Next to Fallout 3 framed icon, you will see 4 buttons with exe at the bottom click on the 3 dot menu to expand, click set primary.
